I haven’t been able to visit any Microsoft sites for awhile, and most recently my computer became infected with the latest Antivirus 2010 variant (that fake MS look-alike where they try to get you to buy their "anti-virus software"). Anyways, it was incredibly hard to remove it (it wouldn’t let me access any anti-virus sites, and even after successfully downloading them from mirrors, it wouldn’t let me run them), but I finally got rid of it (I did this by killing the associated processes at start-up before the malware had a chance to fully load, and then running real anti-virus software).
Now, the problem is that my browser (both Chrome and Firefox) still cannot access anti-virus sites, as well as microsoft.com, so something leftover from the malware is still blocking these sites. Additionally, I noticed that it is blocking the "update definitions" function in AVG, etc. anti-virus programs from working (I had to use a proxy to download the latest updates).
To reiterate, I don’t have a virus/malware anymore–at least no desktop-based symptoms, and AVG, SuperAntiSpyware, etc. run clean tests, HOWEVER certain websites (anti-virus websites, microsoft.com, etc.) are still inaccessible to me in Chrome and Firefox. Where is the leftover underlying cause for this, and how do I get rid of it? Thanks in advance!

A-squared will most likely get rid of the rest for you.
Boot into "safe mode with networking"

then go to this site as it should work in safe mode.
http://www.emsisoft.com/en/software/ax/
Use Internet Explorer in that site since it uses active x to clean out your pc.
If safe mode does not work then you are going to have to burn an iso cd with antivirus in it.

The cd is a live linux cd that will clean out the infection. Once you have the cd made just boot into it and use the antivirus to clean it up. Just make sure to update the antivirus before you run a scan to remove the virus.
Sounds like your PC have infect with virus, you do have to following these steps remove them :
Following these steps :
1> Back up your data. Above all else, be sure your data is backed up, and that the backed up data is stored in such a manner that a single disaster will not destroy both copies.
2> Run your virus-scanner, but beware, many modern viruses can circumvent (or hide from) anti-virus programs. Quarantine anything suspicious.
Make sure you are using a reputable antivirus. Some good free ones are Avira AntiVir, AVG, and Avast!
3> Install Anti-virus/Anti-Spyware and update it. Don’t scan for malware yet.
4> Reboot into Safe Mode – Restart your computer and press F8 before Windows loads. Press F8 several times if you need to. Select Safe Mode from the resulting menu. Safe Mode disables much of the startup routine (including some common Malware hiding places).
5> Run your Malware Scanners – Run both the scanners sequentially, deleting any references found.
6> Enjoy your sanitised computer.
Finally, if these steps can’t help to work you do have to reformat PC or reinstall OS. Perhaps, some hand hearted computer expert will offer a help .
